Why does Google slap my new site for a good part of the day?

Just published a clean directory with more than 3000 unique pages and realized, that Google “deindexes” most pages during working hours. During the day, there are about 60 pages in the Google index, and during nighttime all 3000. This changes daily — is this some Panda–update thingy? Any suggestions?

Page Rank is calculated by inbound links and outbound links to your website,
since the introduction on the Google Panda Update many sites have lost Page Rank.

This is due to previously placed backlinks losing value. Google in an effort to place newer content on the front pages sites that have newer and updated content has gained PageRank. Creating more inbound links to your site by placing comments on websites that are producing new content from April 2011 will increase your ranking as these sites have gained in page rank. When you find a site that has new content post comments on as many pages as you can. Be careful that the owner doesn’t delete your comments for spamming. This a good way to build organic backlinks to your site.
